Use No-Cost Solutions To Bring ML Into Your Medical Research

There’s a lot we can learn from combining technology with science to help support the development of amazing discoveries. By using an AI system to predict protein shapes, we have the potential to accelerate research in every field of biology. Inside every cell in your body, billions of tiny molecular machines are hard at work. They are what allow your eyes to detect light, your neurons to fire, and the ‘instructions’ in your DNA to be read.

These intricate machines are known as proteins.

The protein folding puzzle

Protein folding is something that occurs naturally so that proteins become biologically functional, but it’s a complex process that sometimes fails. For decades, scientists have been trying to find a method to reliably predict a protein’s structure from its sequence of amino acids so we can better understand how proteins work.

The challenge? There are over 200 million known distinct proteins. Each one has a unique 3D shape that determines how it works and what it does. Because there are so many sequences and determining their 3-D structure experimentally is so time-consuming and expensive, scientists only know the exact structure of a tiny fraction of the proteins. And these experimental methods still fall far short of reliable statistical accuracy.

Deepmind’s gigantic leap

In 2020, Alphabet’s artificial intelligence research arm, DeepMind, made a massive breakthrough in predicting protein structures using a deep learning model called AlphaFold.

AlphaFold is trained on publicly available data consisting of about 170,000 protein structures, and is the first computational method that can regularly predict the 3D shape of a protein, at scale with a high degree of accuracy.

AlphaFold has already sent waves throughout the scientific community and has demonstrated the potential for AI to aid fundamental scientific discovery. Recently, Deepmind has made AlphaFold predictions available and open source to anyone. To date, more than 500,000 researchers from 190 countries have accessed the AlphaFold protein structure database to get closer to finding life-saving cures for diseases like Leishmaniasis and Chagas.

And now Deepmind has expanded the set of available predictions by more than 200 times (from nearly 1 million to nearly 214 million) to cover almost all cataloged proteins found in nature.

Open source predictions available on Google Cloud

Together, Google Cloud and Deepmind have released this dataset of predicted protein structures for plants, bacteria, animals, and other organisms as part of the Google Cloud Public Dataset program to enable bulk downloads at no cost. That means you can also create custom queries of the dataset using BigQuery!

Running AlphaFold on Google Cloud Vertex AI

Let’s say you want to run AlphaFold on your own in order to get protein structure predictions against your own set of data. There are a few challenges to keep in mind:

  • You need to set up feature engineering against genetic sequence databases
  • Preprocess data
  • And run those inputs against pre-trained models

All of this requires allocating CPUs or GPUs, hosting a notebook environment, and scaling up for larger experiments. It’s hard to build and configure an on-premise system or cloud server to use AlphaFold whether you just want to try it out or run it at scale as a large organization.

That’s why we’re excited to share a deep integration between Google Cloud and Deepmind. On top of the Public Datasets program we have created end-to-end code samples for AlphaFold on Vertex AI, a managed end-to-end ML platform, to help address these challenges and speed up deployment. With AlphaFold on Vertex AI, you can manage a data science or machine learning workflow in a single development environment. You get access to pre-configured compute, storage, and end-to-end production notebooks. We have removed the heavy lifting needed to set up new ML environments, automate orchestration, and manage large clusters.

The AlphaFold inference workflow can be simplified with Vertex AI: from data preparation to feature engineering and deployment. Unlike the manual set up, the orchestrator makes it possible to parallelize steps, get predictions faster, and with better tracking.

Try it out first using Vertex AI Workbench

For those of you who want to try out a simplified version of AlphaFold, we have a Colab notebook that uses no templates (homologous structures) and a selected portion of the BFD database. You can deploy right on Vertex AI Workbench, which lets you specify a custom container image that we’ve already created for you. You’ll be able to:

  1. Configure access to genetic databases
  2. Configure GPU acceleration
  3. Search against genetic databases
  4. Use the pre-processed results as inputs to the AlphaFold model locally



In a little over an hour you can harness the power of AlphaFold to generate 3-D protein structures from amino acid sequences.

Run hundreds of experiments reliably using Vertex AI Pipelines

For organizations that want to run a full blown version of AlphaFold for many protein folding experiments a week, you’ll want an ML pipeline orchestrator. The AlphaFold Batch Inference solution is a set of code samples that uses Vertex AI Pipelines to support hundreds of concurrent inference pipelines with higher throughput to help you run experiments at scale. The solution uses Vertex AI Pipelines as an orchestrator and runtime, Vertex ML Metadata for metadata and artifacts, and Cloud Filestore to manage databases.

Because it’s built on Vertex AI Pipelines, you can automate, monitor, and experiment with interdependent parts of an ML workflow. The minimized inference elapsed times mean what normally would take you days, can now take you hours.

The solution includes two example pipelines:

1. The universal pipeline solution mirrors the exact logic in DeepMind’s open source inference script but decoupled into discrete tasks so you can run the same experiments faster, more efficiently, and with better tracking.

2. The customized pipeline solution shows you how to further optimize the inference workflow by parallelizing feature engineering steps so you can plug in your own database sources.


You get example components, pipelines, and notebooks to start, analyze, and recompile pipelines on different GPUs.

The AlphaFold Vertex AI Workbench solution is great for experimental use, while the AlphaFold Batch Inference solution on Vertex AI Pipelines is great for doing protein folding at scale with a strong process for reproducibility and tracking.

Lending DocAI Shortens Borrowers’ Journey on Roostify

Google Cloud's Lending DocAI automated Roostify's document processing for home application with multi-language support, allowing the provider of enterprise cloud apps for mortgage and home lenders manage upto thousands of borrowers on daily basis.

The home lending journey entails processing an immense number of documents daily from hundreds of thousands of borrowers. Currently, home lending document processing relies on some outdated digital models and a high dependency on manual labor, resulting in slow processing times and higher origination costs. Scaling a business that sorts through millions of documents daily, while increasing efficacy and accuracy, is no small feat. When it comes to applying for a mortgage loan, consumers expect a digital experience that’s as good as the in-person one. Roostify simplifies the home lending journey for lenders and their customers.

No time to spare: Overcoming document processing challenges with AI

Roostify provides enterprise cloud applications for mortgage and home lenders. In order to empower its customers to deliver a better, more personalized lending experience, they needed to automate and scale their in-house document parsing functionality.

As a key component of its document intelligence service, Roostify is leveraging Google Cloud’s Lending DocAI machine learning platform to automate processing documents required during a home loan application process, such as tax returns or bank statements with multi-language support. This partnership delivers data capture at scale, enabling Roostify customers to automatically identify document types from the uploaded file and to extract relevant entities such as wages, tax liabilities, names, and ID numbers for further processing, and make things move faster in the cumbersome lending process. 

Roostify’s solutions leverage Google Cloud’s Lending DocAI, which is built on the recently announced Document AI platform, a unified console for document processing. Customers can easily create and customize all the specialized parsers (e.g., mortgage lending documents and tax returns parsers) on the platform without the need to perform additional data mapping or training. All Google Cloud’s specialized parsers are fine-tuned to achieve industry-leading accuracy, helping customers and partners confidently unlock insights from documents with machine learning. Integrating Lending DocAI’s intelligent document processing capabilities into the Roostify platform means more innovation for their customers and tangible results: faster loan processing times, fewer document intake errors, and lower origination costs. Additional support in Google Lending DAI for other languages and more documents like global Know Your Customer (KYC) documents or payroll reports is in the near future.

Full integration of AI solutions

Working together with Roostify’s platform team, we were able to help them solve their document processing challenge through integration of various GCP products such as Lending DocAI (LDAI), Data Loss Prevention (DLP) for redacting sensitive data, BigQuery for data warehousing and analytics, and Firestore for API status. To make it very safe and secure, all data was encrypted end-to-end at Rest and in Transit. LDAI won’t require any training data to process. It is an easy plug and play API.

Here is a sneak peek in the high level deployment architecture for LDAI in Roostify environment:

Here are the steps for processing data:

  1. Receives document processing request from the client.
  2. API Function directs requests to the pre-processing service. For Async requests a processing ID is generated and returned to the caller.
  3. Pre-processing service sends the request for further processing (Long/short PDF conversion), calling other microservices and receives back the responses. Any error in the response received is then sent to the response processing service. 
  4. If the response is synchronous, the pre-processing service directs it to the LDAI Invoker service. 
    1. If the response is asynchronous, the pre-processing service feeds it into the Cloud Pub/Sub service.
  5. Cloud Pub/Sub service feeds the response back to the LDAI Invoker service.
  6. LDAI Invoker service routes the request to the Google LDAI API for classification if there are multiple pages in the document.
  7. Document will be split based on LDAI response and then saved in a GCS bucket for temporary storage.
  8. LDAI entity interface for single page processing and then LDAI Invoker sends LDAI results to LDAI Response Processing
  9. If a request is a synchronous request the LDAI Response Processor sends results to the API Function so that it can complete the synchronous call and respond to the rConnect caller.
    1. If the request is an asynchronous request the LDAI Response Processor will respond to the caller’s webhook and complete the transaction.
  10. Finally, Data stored in the GCP bucket will be deleted.

All the responses that come from the LDAI API can optionally feed into BigQuery via the Response Processor, after parsing it through Data Loss Prevention (DLP) API to redact the PII/sensitive information.  Throughout the processing of both asynchronous and synchronous requests all transactions are logged using Cloud Logging.  For asynchronous transactions, the state is maintained throughout the process using Cloud Firestore.

Roostify currently uses this technology to power two different solutions: Roostify Document Intelligence and Roostify Beyond™. Roostify Document Intelligence is a real-time document capture, classification, and data extraction solution built for home lenders. It ingests documents uploaded by borrowers and loan officers, identifies the relevant documents, and extracts and classifies key information. Roostify Document Intelligence is available as a standalone API service to any home lender with any digital lending infrastructure already in place. 

Roostify Beyond™ is a robust suite of AI-powered solutions that enables home lenders to create intelligent experiences from start to close. It combines powerful data, insightful analytics, and meaningful visualization to streamline the underwriting process. Roostify Beyond™ is currently available only to Roostify customers as part of an Early Adopter program and will be rolled out to the market later this year.

Lenders can set the desired field confidence level. An extracted field that does not meet the set field confidence will display a warning indicator to borrowers asking them to validate the uploaded document.

If the Beyond algorithms aren’t sure about the document (i.e., with lower confidence in the classification result than that set by the admin), the user sees a message asking them to validate the task.

Through this partnership, Roostify has enabled its customers to adopt a data-first approach to their home lending processes, which will lead to improved user experiences and significantly reduced loan processing times.

Fast track end-to-end deployment with Google Cloud AI Services (AIS)

Google AIS (Professional Services Organization), in collaboration with our partner Quantiphi, helped Roostify deploy this system into production and fast-tracked the development multifold to generate the final business value.

AI Infrastructure: Leverage the building blocks of innovation

When an organization chooses to run its business on Google Cloud, it benefits from innovative infrastructure available globally. Google offers users a rich set of building blocks such as Deep Learning VMs and containers, the latest GPUs/TPUs and a marketplace of curated ISV offerings to help architect your own custom software stack on VMs and/or Google Kubernetes Engine (GKE). 

Google provides a range of GPU & TPU accelerators for various use cases, including high performance training, low cost inferencing and large-scale accelerated data processing. Google is the only public cloud provider to offer up to 16 NVIDIA A100 GPUs in a single VM, making it possible to train very large AI models on a single node. Users can start with one NVIDIA A100 GPU and scale to 16 GPUs without configuring multiple VMs for single-node ML training.  Google also provides TPU pods for large-scale AI research with PyTorch, TensorFlow, and JAX.  The new fourth generation TPU pods deliver exaflop-scale peak performance with leading results in recent MLPerf benchmarks which included a 480 billion parameter language model.   

Google Kubernetes Engine provides the most advanced Kubernetes services with unique capabilities like Autopilot, highly automated cluster version upgrades, and cluster backup/restore. GKE is a good choice for a scalable multi-node bespoke platform for training, inference and Kubeflow pipelines, given its support for 15,000 nodes per cluster, auto-provisioning,  auto-scaling and various machine types (e.g. CPU, GPU, TPU and on-demand, spot). ML workloads also benefit from GKE’s support for dynamic scheduling, orchestrated maintenance, high availability, job API, customizability, fault tolerance and ML frameworks.  When a company’s footprint grows to a fleet of GKE clusters, its data teams can leverage Anthos Config Management to enforce consistent configurations and security policy compliance. 

Comprehensive MLOps: Build models faster and more easily without skimping on governance 

Google’s fully managed Vertex AI platform provides services for ML lifecycle management, from data ingestion and preparation all the way up to model deployment, monitoring, and management. Vertex AI requires nearly 80% fewer lines of code to train a model versus competitive platforms1, enabling data scientists and ML engineers across all levels of expertise to implement Machine Learning Operations (MLOps) so they can efficiently build and manage ML projects throughout the entire development lifecycle. 

Vertex AI Workbench provides data scientists with a single environment for the entire data-to-ML workflow, enabling data scientists to build and train models 5x faster than traditional notebooks. This is enabled by integrations across data services (like Dataproc, BigQueryDataplex, and Looker), which significantly reduce context switching.  Users are also able to access NVIDIA GPUs, modify hardware on the fly, and set up idle shutdown to optimize infrastructure costs. 

Organizations can then build and deploy models built on any framework (including TensorFlow, PyTorch, Scikit learn or XGBoost) with Vertex AI, with built-in tooling to track a model’s performance.  Vertex Training also provides various approaches for developing large models including Reduction Server to optimize bandwidth and latency of multi-node distributed training on NVIDIA GPUs for synchronous data parallel algorithms.  Vertex AI Prediction is serverless, and performs automatic provisioning and deprovisioning of nodes behind the scenes to provide low latency online predictions. It also provides the capability to split traffic between multiple models behind an endpoint. Models trained in Vertex AI can also be exported to be deployed in private or other public clouds.Google’s strengths in its current offering are in architecture, training, data throughput, and latency. Its sweet spot is in its product offering, Vertex AI, which has core AI compute capabilities and MLOps services for end-to-end AI lifecycle management.The Forrester Wave:™ AI Infrastructure, Q4 2021

In addition to building models, it is important to deploy tools for governance, security, and auditability. These tools are crucial for compliance in regulated industries, and they help teams to protect data, understand why given models fail, and determine how models can be improved. 

For orchestration and auditability, Vertex Pipelines and  Vertex ML Metadata tracks the inputs and outputs of an ML pipeline and the lineage of artifacts. Once models are in production, Vertex AI Model Monitoring supports feature skew and drift detection, alerting data scientists. These capabilities speed up debugging and create the visibility required for regulatory compliance and good data hygiene in general.For explainability, Vertex Explainable AI helps teams understand their model’s outputs for classification and regression tasks. Vertex AI tells how much each feature in the data contributed to the predicted result. Data teams can then use this information to verify that the model is behaving as expected, recognize bias in the model, and get ideas for ways to improve the model and training data.

These services together aim to simplify MLOps for data scientists and ML engineers, so that businesses can accelerate time to value for ML initiatives.

Security: Protect data while keeping ML pipelines flowing  

The Google stack builds security through progressive layers that deliver defense in depth. To accomplish data protection, authentication, authorization and non-repudiation, we have measures such as boot-level signature and chain-of-trust validation. 

Ubiquitous data encryption delivers unified control over data at-rest, in-use, and in-transit, with keys that are held by customers themselves. 

We offer options to run in fully encrypted confidential environments utilizing managed Hadoop or Spark with Confidential Dataproc or Confidential VMs.

Aches and pains. What, if anything, is the difference between those? And do you know a “myocardial infarction” from a “heart attack”? What about an “MI”? Is that shorthand, or part of the address of a hospital in Michigan?

For people, it can be easy to understand the distinctions and nuances between similar words, phrases, and concepts, even technical ones, like those found throughout the medical field. Yet even for the most advanced AI, the contextual clues that give humans accurate comprehension of words and images remain an elusive challenge. It’s a challenge well worth solving, though: As much as 80% of all healthcare data is said to be unstructured.

It’s the kind of complicated data management challenge that natural language processing was built to solve.

Healthcare and life sciences organizations are generating vast amounts of unstructured data as part of clinical and operational workflows, which presents an enormous opportunity to derive meaningful insights for medical research, population health, and patient care. For example, clinical notes and lab reports have useful, actionable information that, when unlocked, can help improve the overall quality of patient care, accelerate the discovery of new treatments, and increase the efficiency of healthcare delivery.

Unlockinging value from clinical documents and research materials
Over the past two years, we have seen just how powerful AI can be in expediting drug discovery efforts for COVID-19, forecasting and modeling COVID-19 cases, and building better models for a host of public health measures. The opportunities extend well beyond battling the pandemic, too, to helping combat cancers, diabetes, and disabilities, and accelerating drug discovery.

As healthcare and life sciences organizations look to incorporate new data sources in their analytics and AI workflows, Google Cloud has been investing in providing open, flexible, and easy to use API services that customers and partners can integrate into their solutions, to accelerate their development with the power of Google’s AI technology.

The Cloud Healthcare Natural Language API is one such example, and aims to provide fully managed services that deliver the latest advances in natural language processing in an easy to use and easy to integrate manner. Healthcare organizations can then build intelligent systems to improve care and reduce cost while not having to worry about the complexities of the underlying and fast-changing technology, thus enabling more open innovation in the development of healthcare applications.

A number of healthcare innovators are exploring the potential for natural language processing.

“Patients come to Mayo Clinic with a history, and that history is well-documented, but often buried in clinical notes. Extracting information from unstructured healthcare data across thousands of patients is a complex problem,” says Vish Anantraman, M.D., Chief Technology Officer at Mayo Clinic. “Custom natural language processing solutions have a great potential to extract higher quality insights from these notes and to deliver more timely, and holistic patient care.”

The best insights can often be the unexpected ones, and that is precisely what Hackensack Meridian Health, in northern New Jersey, is looking for.

“Doctor’s notes are a rich space to create structured information from their natural workflow,” says Michael Draugelis, vice president for predictive health at Hackensack Meridian Health. “We are designing new AI-powered solutions to connect clinical teams, patients, and the community automatically from these insights—without creating cumbersome screen clicks and prompts. This automation allows our clinical teams to focus on connecting with the patient.”

Hospital leaders there are testing Google’s NLP API to gather information such as social determinants of health and behavioral health signals from large amounts of clinical notes, with approximately 35 million processed. Seeking to achieve the greatest value from natural language processing, the team at Hackensack Meridian Health have specifically focused on extracting information that is inherently not easy to capture in more traditional electronic health records.
